Closed Stove flue through existing roof light windows and/or replacement of roof light units

I’d like to install a wood burning stove in my extension with the flue going through an existing roof light window. The roof light windows are not sealed units but comprise of two windows. I’m happy to take your advice on the best solution, whether that be cutting through the existing windows, a bespoke piece fabrication + new window or replacement of both windows.
